One possible solution to the color space issue when doing conversions on Linux might be the MLT (Media Lovin' Toolkit). One of the recent versions (0.6.0) has added "Y'CbCr colorspace conversion and option to use full luma range".

It also has a command line tool called "melt".

Documentation is a bit vague.
